The Bean Plots are the tan squares with a dot in the center; Navi calls them patches of soft soil. There are about 10 of them, which are scattered throughout Hyrule. Once you gain access to Zora's River, you will find a guy sitting near the entrance, chomping down on beans. He will sell you Magic Beans, one at a time...but beware, the price goes up each time. It really helps if you have the Adult's Wallet (see Skulltula Prizes), because its not long before the price goes above the measely 99 Rupees that the Child's Wallet can carry. Keep buying beans until he is sold out. Go and plant the beans in as many plots as you can find. Each plot is useful in some way, some more so than others.
In addition to planting the beans in these patches of soft soil, if you capture some bugs, let them go at the Bean Plot and they'll burrow into it. After a moment, the plot spits out a Gold Skulltula.
The Bean Plots:
Kokiri Forest—behind the Kokiri store, near the entrance to the Deku Tree's area. This leads you on a tour around the forest--a shortcut, if you will. At the end, just before it settles back down, you can hop off onto a ledge, where there are a bunch of Rupees.
Lost Woods—there are two bean plots in the Lost Woods: the first one is in the first room when you turn left from the Forest entrance. This is the room that contains the bridge leading from Kokiri Forest to Hyrule Field. Hop onto the bean, and it will take you over to the bridge and back again. It's something of a shortcut, but not all that useful other than that. The second Lost Woods bean is in the room with the Spitters, which takes just a bit of exploring to find. It takes you up onto a ledge. The usefullness of this is that at night a Gold Skulltula appears up there.
Graveyard—this takes you up to a ledge where there is a box. Roll into the box to break it. Inside is a Piece of Heart.
Lake Hylia—this takes you up onto the roof of the house. Jump off and climb the ladder to get a heart piece.
Death Mountain—this takes you up to the Goron city (a shortcut). You can jump off partway up to get the heart piece above Dudungo's Cavern.
Gerudo Valley—this starts way down on the ledge next to the river. It will take you over to the waterfall, where there is a heart piece, and then over to a couple of other ledges with some nice stuff.
Zora's River—this basically takes you on a shortcut up the river, but it also takes you up to the high ledges, where there are a couple of holes in the ground and a heart piece (if you haven't gotten it already with the chicken).
Death Mountain Crater—you have to have grown up, beaten the Forest Temple, and met Sheik on the broken bridge in Death Mountain Crater in order to plant this bean. Once you have the Bolero of Fire (which Sheik teaches you on the bridge), go to the Temple of Time and replace the Master Sword in the stone. Once you're a kid again (and if you have a bean handy), use the Bolero of Fire to warp to Death Mountain Crater (this is the only way you can get to that part of the crater when Link's a kid, since he can't Hookshot across the broken bridge). Don't plan on staying more than a couple of minutes, because young Link can't wear the Goron Tunic. The bean plot is right next to the warp platform. Plant the bean and use one of your other warp songs to get out of there (you can't get to the fire temple because it's blocked with rocks). Grow up, play the Bolero of Fire again, and hop onto the Magic Bean Plant. It will take you on a tour of the crater, but most importantly, up to the top of that volcano cone with the heart piece (silly me, I'd always assumed you got it with the Longshot :-). It also takes you over to the niche in the wall where the other heart piece was, but if you're sharp, you already got that one.
Desert Collosus—you have to have the Requiem of Spirit (for those of you not there yet, this warps you to the Gerudo Temple, which is called the Spirit Temple). Play this song as a kid, and go to the entrance to the Spirit Temple. On the left side of the door (Link's left, when he's facing the doorway), there is a Bean Plot. This will take you on a short tour around the Desert Colossus, and finally up to the top of that huge arch. Jump off onto the top of the arch and get the heart piece.
