1-02	So It Begins	10/07/01	Sydney goes to Virginia to find a nuclear bomb, which SD-6 ends up getting. She then has to go to Egypt to deactivate it.
1-03	Parity	10/14/01	Syd is sent to Madrid to get a painting with a code on it. She runs into her enemy, Anna Espinosa. Will starts investigating Danny's death. Sydney and Anna meet to unlock the box and get the code inside.
1-04	A Broken Heart	10/21/01	Sydney is seen by someone she knows while on a mission in Morocco. Francie suspects Charlie of cheating. Jack breaks a dinner date with Sydney. Syd goes to Sao Paulo to save Patel.
1-05	Doppleganger	10/28/01	Vaughn gives Sydney her father's file. Francie throws a Halloween party. Sydney switches Schiller for a CIA agent. Dixon unknowingly blows up CIA agents on a mission in Germany.
1-06	Reckoning	11/18/01	SD-6 finds out that they have a mole. Sydney goes undercover into a mental asylum as a crazy person to find Shepard.
1-07	Color-Blind	11/25/01	Syd and Shepard escape the asylum and Sydney finds out that he killed Danny. She and her friends have Thanksgiving dinner.
1-08	Time Will Tell	12/2/01	Syd gets a clock from Oxford. She confronts Sloane about a guy who's been trailing her. Vaughn preps her for the functional imaging test. She finds KGB codes in her moms books. Syd and Dixon go to the location revealed by the clock, but they run into Anna.
1-09	Mea Culpa	12/9/01	Dixon has been shot and Syd calls the CIA for help. She later goes to Tuscany where Sloane tests her loyalty with a false assassination order. She is then sent to Geneva to get money from a safe deposit box, where her transmition to the CIA is detected. She is captured by a group of SD-6's men.
1-10	Spirit	12/16/01	Syd has been found out, but Jack saves her by framing Russek. Syd is sent to find out Hassan's new identity. Jack is sent to Cuba but he is captured by Hassan. Sydney goes to Cuba to help him.
1-11	The Confession	1/6/02	Jack and Sydney get Hassan for the CIA. Sydney then goes to Crete and Hassan gives her the wrong codes, which puts her life in danger. Vaughn saves her just in time by getting Devlin to sign a protection order for Hassan's family. Syd learns that her mother worked for the KGB.
1-12	The Box- Part I	1/20/02	SD-6 is taken over by McKenas Cole and Sydney and Jack, who are stuck in an elevator at the time, must work together to save it.
1-13	The Box- Part II	2/10/02	Jack gives himself up to save Sydney. Vaughn comes to SD-6 and helps Sydney disarm the C-4 in the building. They eventually end the attack and the CIA ends up getting what Cole came for.
1-14	The Coup	2/24/02	Sydney and Dixon go on missions to both Las Vegas and Russia. Sydney tells Francie that Charlie has cheated on her. Will gets new information about SD-6.
1-15	Page 47	3/3/02	Will is kidnapped by SD-6 and forced to drop his investigation. Syd gets the Rambaldi journal in Tunisia and later discovers that a mysterious blank page has her picture on it.
1-16	The Prophesy	3/10/02	The Department of Special Research (DSR) start investigating Sydney because of her relation to Rambaldi's prophesy. Her and Vaughn break into the Vatican to try and prove her innocent but the DSR had decoded the prohpesy correctly. They take her into custody- revealing that the prophesy says she will "render the greatest power unto utter desolation".
1-17	Q&A	3/17/02	Sydney is held and questioned by the FBI because of her link to the prophesy. Vaughn and Jack break her out to prove her innocence. Sydney realizes that her mom is still alive.
1-18	Masquerade	4/7/02	Sydney asks Sloane to help her find her mom. He tells her Khasinau was her mom's superior and sends her to Vienna, where she meets up with an old boyfriend-Noah. Sydney and Noah are later sent on a mission to Arkhangelsk to get the core of a computer that has information about Khasinau.
1-19	Snowman	4/14/02	The CIA discovers that K-Direcotate has hired an assassin called "The Snowman" to kill Khasinau. Noah asks Sydney to go into hiding with him but she refuses. Syd discovers that FBI agent Calder faked his death too, and she plans to get to Khasinau through him. Sydney fights the snowman, who ends up dead. She pulls off his mask to see that it's Noah.
1-20	The Solution	4/21/02	Will's informant tells him it was Jack who kidnapped him. Sydney comes up with a plan to find Khasinau in which her and Vaughn set up a sale of Rambaldi's vial of liquid to K-Directorate. SD-6 finds out about the sale and they send Dixon in, compromising Sydney's cover.
1-21	Rendezvous	5/5/02	Will and Jack go to Paris to find Will's informant. Sydney and Dixon are also in Paris on a mission involving Khasinau. The people Will meets with end up being Khasinau's men and Sydney goes to save him- blowing her cover. Dixon becomes suspicious of Sydney and remembers her using her CIA codename. After Sydney and Jack get Will to safety, Mr. Sark finds him and shoots him with a tranquilizer.
1-22	Almost Thirty Years	5/12/02	Khasinau's men kidnap Will to ask him about the circumference. Jack & Sydney have to steal from both SD-6 and the CIA to get him back. Dixon follows Sydney and questions whether she's loyal to SD-6. Vaughn goes with Sydney to help her get Will back. Sydney narrowly escapes a flood of water, but Vaughn gets trapped under it all. Sydney is captured and she comes face to face with her mom, who turns out to be "The Man."

2-01	The Enemy Walks In	9/29/02	Sydney is face to face with her mother, who shoots her. She gets away but doesn't find Vaughn. Later on a mission she happens to come across Vaughn about to be cut into by Khasinau and she rescues him. Will has to fake a heroin addiction to discredit his SD-6 article. Weiss is shot by Irina on a mission. Irina turns herself in to the CIA.
2-02	Trust Me	10/06/02	Irina is put in prison, and the CIA wants Sydney to see her. Vaughn goes instead and gets information for Sydney's mission. Sydney doesn't take her mom's advice on the mission and trips the alarm. Will is sentenced to probation. Francie makes more plans for her restaurant.
2-03	Cipher	10/13/02	Sydney has to see her mother again for information. Jack doesn't like Sydney seeing Irina at all, and then he goes to see her himself to threaten her. The CIA puts Will through hypno-therapy to find out a code that Sark was working on. Syd goes to Siberia to get a music box but is stopped by Sark and she slips through the ice.
2-04	Dead Drop	10/20/02	Jack continued to try to get Irina moved. Sydney goes on a mission to find a map that leads to "The Bible" and there she meets Sark, who tries to recruit her. Later the CIA sends Sydney and Vaughn on a mission to retreive "The Bible" but Jack rigs the building to explode, framing Irina and effectively getting her moved as well as breaking Sydney's trust of her.
2-05	The Indicator	11/03/02	Francie opens her restaurant. Vaughn finds out about what Jack did to frame Irina. Sydney is sent on a mission where she discovers kids who are being taught to be spies. Later she remembers something and she goes through hypno-therapy to find out that Jack tested that same project on her as a kid.
2-06	Salvation	11/10/02	Syndey wants to save her mom from the death penalty by telling the CIA what her dad did, but he gets to them first in order to win back her trust. Sydney and Vaughn both have to be tested for a deadly disease they could have picked up in Taipei. The Senator takes Jack into custody and decides to carry out Irina's death penalty but Sydney kidnaps him and tells him a lie to get them both off. Vaughn starts to bleed from the fingernails, the first sign that he has the deadly disease.
2-07	The Counteragent	11/17/02	Irina tells Sydney where to get the antidote for Vaughn's illness. While trying to get it she's caught by Sark and forced to make a deal with him to turn over Sloane's life. Sydney gets the cure but Sark spares Sloane's life to cooperate with him.
2-08	Passage Part I	12/1/02	Sark continues his alliance with SD-6. Vaughn fires Will from his "Project Christmas" research. Irina is temporarily allowed out of jail to help Sydney and Jack on a mission to recover nuclear devices.
2-09	Passage Part II	12/8/02	Sydney, Jack and Irina continue on their mission in India to recover the nukes. At one point it seems Irina has betrayed them but it ends up to be an act to help them. After learning about plans of air strikes, Vaughn goes to India to save them. Sloane pays the people who are holding Emily the ransom money they demanded, planning to track them. But instead he gets pictures of Emily dead and the tracker goes out.
2-10	The Abduction	12/15/02	Sydney and Will run into Vaughn and Alice in a bar. Marshall is sent on his first mission with Sydney. The CIA wants to get to Marshall before SD-6 so he can't tell them any information, but someone else abducts him first. The episode ends as we see Marshall being tortured by the "Evil Dentist" from season 1.
2-11	A Higher Echelon	1/5/03	Kane believes that Jack has something to do with Emily's murder, so he's in danger of her finding out about his double agent status. Irina is useful again in keeping Echelon from SD-6. Sydney and Dixon go on a mission to get Marshall back, and just in time too. Meanwhile, Sydney admitted to Francie that she had a crush on Vaughn. Francie told Will, who mentioned it to Vaughn.
2-12	The Getaway	1/12/03	Kane goes after Jack, who goes to Irina for help finding the real blackmailer. On a mission in France Sydney and Vaughn risk going to dinner and end up getting caught, although they manage to get themselves out of trouble. After Jack proves that Kane was actually the blackmailer it turns out Sloane was behind the entire thing to keep Emily alive.
2-13	Phase One	1/26/03	Sloane is missing and The Alliance sends in a replacement- Anothony Geiger. Sydney learns of a server 47 that holds the key to destroying The Alliance. After Syd gets the info, Jack goes in to SD-6 to verify it but is caught by Geiger, who has learned that he and Sydney are double agents. Sydney then has to tell Dixon the truth in order to have him verify the info to save her dad in time. When the codes match, the CIA raids SD-6 along with every other SD office, and they save Jack in time. Sydney and Vaughn share their first kiss in the ruin of SD-6. Will and Francie also kissed. And Francie appears to be have been killed by a double pretending to be her.
2-14	Double Agent	2/2/03	Sydney teams up with a CIA agent named Lennox, who they discover has been doubled. While trying to figure out if they have the real Lennox or not, they discover that this doubling process has been used on someone else as well. Meanwhile, evil Francie plants cameras in Sydney's room to spy on her and Sydney and Vaughn enjoy finally being able to be with other.
2-15	A Free Agent	2/9/03	Sloane takes a scientist and his family hostage to help him figure out a Rambaldi mystery. Sydney graduates from graduate school and considers leaving the CIA, but Kendall threatens that if she leaves she can't see her mother anymore. Sydney and Vaughn go to save the family from Sloane, but the episode ends in a cliffhanger as Sloane demands that Sydney drive his getaway car.
2-16	Firebomb	2/23/03	Sloane finishes his Rambaldi device and teams up with a man named Ahmad Kabir, using the "firebomb" on his ex-wife to seal the deal. However, Sydney and Vaughn manage to save the ex-wife just in time, but are horrified by what they see. Desperate to get this weapon back, Sydney is sent to Kandahar but is captured. Vaughn has to convince Dixon to come back to help get Sydney out, which he does.
