Scully goes to Africa to investigate the alien ship while Mulder enlists Skinner's help in the psych ward. Kritschgau reappears on the scene while Fowley becomes suspicious of what they are doing to Mulder. Fowley and Scully both deliver speeches at Mulder's bedside.

Mulder dreams of an alternate life in which he is married to Fowley, there is no threat of alien invasion, his sister is found, and Deep Throat was not killed for his quest. CSM is revealed to be Mulder's father, and Mulder turns out to be immune to the coming alien plague. This genetic material is transferred to CSM. Scully uses all available resources to find Mulder, who has disappeared from the hospital. She even confronts Fowley, who eventually gives Scully the key to the DOD where Mulder is being kept. Fowley is found murdered a week later.
