This movie takes place about three months after the third movie. It starts off with a mysterious probe that is heading towards Earth. A starship makes contact and is destroyed by the probe's signal. Back on Planet Vulcan, Kirk and his crew of the late U.S.S. Enterprise have agreed to return to Earth and stand the courts of the Federation for their actions. They use the Bird-of-Prey they had stolen, which McCoy renamed the H.M.S. Bounty, to return home. Back on Earth, the Klingon government demanded that Kirk be punished for his actions against the Klingon crew that died. Sarek comes as well to speak on behalf of Kirk and his crew. The Klingon ambassador then threatens that as long as Kirk lives, there shall be no peace. Back on Vulcan, Spock has finished retraining his mind to the point so that he can accompany Kirk back to Earth and speak on his behalf. As the Bounty gets ready to leave, Lt. Saavik stays behind. Before she leaves though, she tells Kirk that his son David died bravely and that he saved them all. Then the Bounty takes off towards Earth. Meanwhile, back on Earth, Starfleet Command is receiving more and more reports of the probe. It has been leaving all ships powerless in its wake. Eventually, the Probe makes it to Earth. It's signal is causing so much havok that the atmosphere was being iodized by the oceans. Severe storms are appearing everywhere. The Federation President is then forced to send out a planetary distress call to warn off incomming ships. Kirk, who is on board the Bounty, recieves the distress call. He learns that the probe was directing its signal towards Earth's oceans. Spock comes up with a theory and has the probe's signal played to sound like it was underwater. Spock then goes to the ship's records and discovers the the probe's signal is from the songs of Humpback Whales. By the 21st century, all Humpbacks were eliminated from Earth's oceans. This gave Kirk no choice but to risk a time-warp back to the 20th century and bring back some Humpbacks to save Earth. He informs Starfleet of his plans and engages the time-warp. He was successful, ending up in the year 1986. After strenuous searching, Kirk and Spock find the whales in the heart of San Fransisco. Sulu, Scotty, and McCoy were to go find materials to basically build a really large fish tank in the innards of the of the Bounty. Uhura and Chekov were sent to find a nuclear powered naval vessel to get protons from it's reactor. When Kirk and Spock find the whales, they also meet Dr. Gillian Taylor, who is one of the heads of the institute where the whales are kept. After Spock separates from Kirk and makes contact with one of them through a mind-meld, both whales tell him that they are willing to help with their problem. When Kirk and Spock are kicked out of the institute, Chekov contacts Kirk and tells him that they found what they were looking for. It was on board the United States Naval Aircraft Carrier U.S.S. Enterprise, CVN-65. After given the go ahead, Uhura and Chekov beam into the area by the nuclear reactor. They get the necessesary protons and have to beam back one at a time. Uhura takes the proton collector and beams over first. Chekov is captured however. He breaks free, but is injured after falling off a ledge. Meanwhile, Kirk informs Dr. Taylor of his true mission. After she finds out that the whales were taken away, she goes to Kirk and asks for help. Kirk said he was going to, but he was going to save Chekov first. When they get to the hospital where Chekov is being held for surgery, McCoy repairs Chekov's brain damage and manages to revive him. They then escape and beam back to the Bounty. Kirk says goodbye, but when he is beaming back on board the Bounty, Gillian grabs him and is beamed up with him. They then set course for the whales. In the meantime, the tank was finished. When they find the whales, they find that a whaling ship is hunting them. After scareing off the hunters by exposing themselves, they beam the whales aboard. They then timewarp back to the 23rd century only to be caught by the probe's signal. The Bounty then starts crashing towards the Earth. They manage to land in the bay right next to San Fransisco. Kirk manages to free the whales and the crew escapes from drowning. The whales manage to make contact with the probe and the probe leaves. As it leaves, everything is returned to normal and all power is restored. The whales then go play around in the water and so does the crew celebrating victory. After they are picked up and cleaned up, they then face to council. All charges are dismissed except one, and Kirk was the sole person to take responsibility for it. He was demoted from Admiral to Captain and he was given a command of a starship. Dr. Taylor and now Capt. Kirk say goodbye for now and part ways. Spock goes to his father, Sarek, and they make peace. He tells his father to tell his mother Amanda that hie feels fine. They part ways and Capt. Spock and Capt. Kirk head off to their new ship. While enroute to their new ship, they argue over what ship they are going to get. McCoy says they're gonna get a freighter. Sulu was hopeing for the U.S.S. Excelsior, but Scotty argues. Kirk says it didn't matter what ship they'd get. As they pass over the Excelsior, they find their new ship. It is the U.S.S. Enterprise, NCC-1701-A. All Kirk could say is that they had come home. At the end, the Enterprise-A leaves Spacedock and warps on to her first adventure.
