When you fight Knuckles, don't run into him! He would punch you.
Now, when battling Knuckles, whack him when he's taunting you. He should jump and glide towards you.
Then, if you dare, whack him in the air. If you hit his gloves, you get hit instead. However, if you hit his back or any other part, he will get hit.
After gliding for 1 or 2 times, he will stop and spin dash. Don't hit him at this time! You can't beat his spin dash.
