Starter Deck 1

The first starter is still the most common, it seems. Plus, of the three starter decks, it's the only one where you get all of the cards in one package. You can still find these decks fairly cheap.

Starter Deck 2

This one is much harder to find than the first one. I only saw it around for a short time, then it vanished. I'm glad I bought it when I did. Anyways, the folks at bandai pulled something sneaky with this deck. They split it into two separate decks and released them separately: half of this set (St-63 thru St-92) was in a green box, the other half (St-93 thru St-122) in a purple box. You have to buy both to get the entire set. The first half of the deck features mostly mechanical digimon like the ones in Pendulum 5. The second half has lots of recolors of previously-existing digimon.
