Ninja Scroll takes place in 16th century Japan. The main character is a wondering vagabond named Jubei. The story takes place as Jubei is ambushed by a group of thugs because he stole a sword worthed 300 pieces of gold from them. Jubei defeats them and moves on.
After that a storm comes and the eight devils ride towards Shimoda village. In the next morning everybody is dead in the village, apparently from some sort of plague. News of the "plague" is passed on by a corspe controlled by Shijima. Hearing of the plague, Hanza reports to the chamberlain and a group of ninjas are sent to find the source of the epidemic.
Unfortunately, they are ambushed by Tessai and Yurimaru. The entire Koga ninja team is slaughtered exept for Kagero, who is captured by Tessai. Tessai brings her to a shack where he was about to rape her when Jubei comes in. After Jubei refuses to leave Tessai tries to kill him but only loses an eye in the process. Both Jubei and Kagero escape safely into the forest.
Kagero then reports to the seemingly disinterested chamberlain and is sent back to Shimoda to investigate. Walking down the streets of some village Jubei is ambushed by the vengeful Tessai. Jubei attacks Tessai with all his might but the stone giant seemed to be invincible. That is, until his stone skin starts to fall apart and his head is split in half by his own boomerang/sword. Here Jubei meets Dakuan, the government spy/monk.
In the next scene Yurimaru learns of Zakuro's love for him and brutally rejects her.
Benisato finds Tessai's body and sees that he has the picture of Jubei's face on his palm. She tracks Jubei down to the hotsprings where she attempts to kill him. Fortunately for Jubei, Dakuan saves him by throwing a ninja star at his arm, breaking the trance that Jubei was in. But Jubei learns that this was a gift with strings attached as the ninja star was poisoned. Dakuan tells Jubei that if he helps him kill the devils then he will give him the antidote.
Meanwhile at Yurimaru's chambers Benisato is reprimanded for being unable to kill Jubei. Here we learn that there is eminity between the two.
After that Jubei and Dakuan converse on a small boat. Dakuan tells him that five years ago a ninja killed the chief retainers of the Yomishiro Clan so that he can report to the government of their gold mine. But after the chief retainers were killed no report was made as to the location of this mine. As it turn out, this ninja was Gemma. And Gemma was supposedly killed by Jubei five years ago.
When Jubei and Dakuan arrive in the outskirts of Shimoda, Dakuan stumbles and rolls down a hill. Bad mistake, because waiting at the bottom of the hill is Shijima. Shijima rises out of the shadows and tries to make a pin cushion out of Dakuan, only to find that the little man had jumped from his clothes.
Jubei starts to search for Dakuan and comes upon a temple where he hears a nun chanting. The nun just happened to Benisato's cast off skin. Jubei had fallen into Benisato's trap! Surrounded by snakes Jubei is unable to move until Kagero comes to his rescue. At knife point Benisato calls off her snakes. But when Jubei attempts to question the snake woman she suddenly gets electrocuted and dies. Kagero and Jubei both leave the temple are met by Dakuan. After some persuasion Kagero decides to join Dakuan and Jubei in hopes of discovering the plan of the devils.
In the next morning all three arrive at Shimoda village and are chased around by a enormous swarm of killer wasps. The wasps are controlled by Mushizo. As Kagero attempts to hold the wasps off with leaves from her sleeves Jubei chases Mushizo to a nearby millhouse. After a short conversation with the devil Jubei learns that Gemma is still alive and has the power of incarnation. Jubei then kills Mushizo by luring him to a pond where he causes the wasp man to fall in the water. The wasps, while trying to escape the hive in Mushizo's body, attempt to sting their way out. After escaping the trio rest a bridge somewhere in a forest.
Dakuan then leaves them. Jubei remembers that there was a storm the night that the devils came and, along with Kagero, goes looking for a better viewing point of the ocean. They are ambushed by Zakuro but both are saved by Mujuro. Mujuro then challenges Jubei to a sword fight. Jubei manages to kill the samurai with the help of Kagero.
Jubei and Kagero find that there is a wrecked ship near Shimoda. The ship was carrying gold to the Shogun of the Dark from the Yomishiro Clan's mines. The ship was got ravaged in the storm and got wrecked onto the coast. The Devils poisoned the water of Shimoda to make everyone think that there was a plague so that no one would go near the village to steal the gold.
The two then meet Dakuan again and the trio are attacked by Shijima. During the fight Kagero sends a message to the chamberlain of her clan using the clan's messenger bird. Jubei chases the fleeing devil while Kagero learns that the only way to save Jubei from the poison was to have intercourse with him. While in a state of shock she is kidnapped by Shijima. Jubei decides to follow the devil. He kills Shijima and rescues Kagero. Kagero tries to return the favor by offering to have sex with Jubei, but he refuses and moves on.
Jubei meets Dakuan at Shimoda and they see ninjas loading gold onto a large ship. Dakuan is to provide a distraction while Jubei geots on the boat to sink it. Kagero, who also went to the village hears the galloping of horses and investigates. It appeared that the chamberlain had received Kagero's message and arrived with his men.
Just at that moment the united they are surrounded by the Shogun of the Dark's ninjas. Kagero is stabbed from behind by Gemma, who was pretending to be the chamberlain. Jubei sees this and starts to fight with the ninjas.
Trying to ambush Yurimaru Jubei finds himself being electrocuted by the devil. But it seems that they both have fallen into Zakuro's trap. Jubei escapes in time. Yurimary gets blown to pieces. Jubei finds Kagero dying and kisses her. After Kagero dies Jubei boards the leaving ship.
Dakuan is already on the ship and is confronted by Zakuro. He spills oil all over her and the ship by throwing a few jars at her. But when he tries to light it with a candle Zakuro puts on the flame with a throwing dagger. Jubei then appears and accomplishes what Dakuan couldn't. There is a big explosion and the ship starts to sink.
Gemma orders all of his ninjas to leave the ship and goes down into the hull to kill Jubei. After beating the living crap out of Jubei, Gemma is covered by melted gold and the ship sinks. Since Gemma is immortal it appears that he will spend all of eternity as a golden statue at the bottom of the ocean. That's basically the whole story of Ninja Scroll, I hope you enjoyed it.
