This is the perfect example of one of those moments when I believe Snape "files in information" for later use or revenge. Indeed, he has just been fooled by both Lupin and Potter, but especially by the latter. Snape knows Harry would not walk at night with such a useless piece of paper. He knows it's something more. He cannot do anything now, but he will eventually for that reason or for smaller out-of-context reason which characterizes him so well like unfair treatment or punishments.
