When Molly removes the hard drive from Chloe's computer, the screen near the computer goes blank. But in the shot before then, we can see that the computer isn't connected to anything.
Lana attacked Chloe with an axe and her punishment was just suspension? This was an assault with a deadly weapon on school grounds which is a criminal offence.
Clark says Molly was "recruited by MIT" - MIT doesn't recruit students.
Crisis
When Clark, Chloe, and Lana were listening to the playback of the tape, you hear Lana say "Clark, it's happening" with the rain in the background. But when Lana said that, she was still inside the building.
Truth
Chloe mentions Clark's "baby blues". Traditionally, Superman does indeed have blue eyes; Tom Welling does not.
Only in Smallville would someone be able to use a cell phone in a hospital. They interfere with all the equipment.
