The movie shows the origin of the Powerpuff Girls before the cartoon series. It explains why they were born and why they dedicated their lives to fighting crime and the forces of evil.
Professor Utonium has stocked up on sugar, spice and everything nice in hopes of creating the perfect little girls. While concocting the special brew, an accident leads to the adding of the mysterious Chemical X to the pot. What results is three superpowered little girls, making the professor an instant parent to three lovely but difficult charges. The first day of school at Pokey Oaks kindergarten reveals they are more than the sweet new students Ms. Keane and the other children see at first glance. A playground game of tag leads to the destruction of Townsville when the girls kick their powers into high gear.

- The plans for Mojo Jojo's "make the city a better place" machine have the serial number "PPG-801." This was Cartoon Network's advertising campaign for the movie before the release date was bumped up. Originally, the film was set to release on 8-01-02 (August 1st). Numerous other references to 801 appear in the film.
- The date on the town's newspaper is Wednesday July 3, 2002, the day that the movie opened in the USA.
- The picture Bubbles drew and the Wanted Poster picture Sara Bellum shows the Professor were both drawn by fans. Cartoon Network had a drawing contest and those two were selected to be in the movie.
- Flying monkeys in the film, resemble the flying monkeys from Wizard of Oz, The (1939). Also, one of the monkeys sings The Wicked Witch's Theme (Played while the witch is riding the bicycle).
- When giant Mojo Jojo rips open the side of the building he's climbing with the Powerpuff Girls in tow, it shows the interior of the second floor of Cartoon Network studios with caricatures of the actual employees.
