Here's a bizzarre way that nobody mentioned, and it will
allow you to do a DRC on the schematic without putting
the jumpers in the schematic!

Make it as a 2-layer board, and design to minimize tracks
on the component (top) side.  Use vias or free pads to connect
top to bottom, but don't allow a component pad to connect
to a top side trace.

This will, of course, pass DRC if it is done correctly.
Then, just make the solder side of the board as a single
layer board, and install wires where every top side track
was in the CAD design.

This description is for a through-hole design, if you are
thinking of surface mount, then just put as much as you
can on the component side, and minimize the bottom
tracks.
