Let's examine the evidence, shall we?
A) Recall the beginning of season one, where Julie and Felicity were immediately inseperable. Felicity was always calling Julie when she was on dates with Noel to make sure it was "okay".
2) Felicity compares her relationship with Julie to her relationship with Noel.
D) Those longing glances Felicity kept sneaking at Julie on the subway.
iv) The words that were actually exchaged between them:
"I didn't perform that song so you would come running to me." - Julie
"I'd appreciate it if you wouldn't advertise our history..." - Felicity
"Felicity was my first real... best friend." - Julie
k) Statements for the mere observers:

x) After exiting the subway, Felicity invites Julie to have "a cup of coffee or something". It is a well known fact that an invitation for "coffee" is an invitation for... well, you know.
37) The ending art gallery scene was shot in such a manner to suggest the reuniting of a couple (see: any independent art film that features a scene in an art gallery - except in the indie film, they probably all died at the end).
An overview of these facts would lead one to believe that Julie was upset over the fact that Felicity chose Ben over her (as I do recall, the name "Noel" was never mentioned in their exchange of harsh words).
