An angel of Destiny appears to the Charmed ones and tells them since they've accomplished their destiny to destroy the Source they've been granted an opportunity to give up all of their powers permanently. They would be taken off the Demon radar forever. They would always remember what they were and who they are.The Angel of Destiny tells them it doesn't have to be all three to change it just two of the three and their powers would be gone forever.
Later on in the episode a Witch-Hunter finds out about the Charmed Ones. He uses them for his own evil purpose.
Later on from what I've read Cole makes an appearance but unsure in what way he does.
In the End they make the decision to remain witches now and forever..
The Angel of Destiny then tells them whatever decision they made their path was still their own to choose.
Before he leaves he does impart one little tidbit of information to Piper though...she is pregnant"
Resume scene, as the girls curiously react:
Paige(accusing Piper): So much for you not wanting to use magic, huh?
Piper : Are you kidding, I couldn't freeze all that stuff!
Voice: But I can...
The sisters whip their heads around to see..a white-bearded, long white-haired elderly man, mysteriously standing in the doorway holding a staff and wearing a silvery, satin cloak.
Phoebe (nervously) : Wh-who are you..?
Man (foreboding): Why, I am the Angel of destiny..(steps forward)..and I'm here to change yours.
The girls are puzzled.

Paige, though, makes one final emotional plea:
Paige:
Wait, you guys, you’re only seeing
The bad parts, you’re forgetting
All the wonders of being witches –
The wonders you used to convince me
With in the first place –
How can you let all that go?
Phoebe:
Because it doesn’t balance out anymore, Sweetie.
It was fun at first – God, becoming a witch was the best thing
That ever happened to me, I loved it.
But, with everything it’s cost us, everything we’ve lost …
It’s not worth it anymore.
Paige: But what about all the good we’ve done, doesn’t that count at all?
Piper:
Yes, of course, but isn’t that why we’re being given a choice?
He said we fulfilled our Destiny, remember?
This is supposed to be our reward.
Paige, crying now, doesn’t see it that way at all.
Paige:
It doesn’t feel like a reward to me …
(her real pain)
If it wasn’t for magic, I’d never have sisters …
Phoebe and Piper overwhelmed by that, surround her with love, reassuring her with their embrace.

Also... Phoebe is going to lose her Fire power because this power belongs to her son and as she's gonna lose her baby,which she will lose her power too at the same time.Remember Patty got premonitions when she was pregant and that because of Phoebe's power also when the sisters vanquish the source in season 5 cole comes back as a ghost through out the season.

Phoebe's baby is starting to take over more than she wants it too. Shooting Flames and killing people. Phoebe also goes to get a Sonagram to see what the baby looks like. A new Source not Cole is going to be designated until the Seer interferes and sends a minion to try and recover Phoebe and the unborn child. Paige and Piper are also trying to stop the Seer from stealing the child. The seer eventually steals the child and it's now in the Seer's womb and the child starts to effect the seer to a point where the child might kill her as well.

A surgeon hurries over. The EMT's stop the gurney.

Tell O.R. to set up for a crash C-section
Phoebe
The Surgeon looks up at the EMT for confirmation.
EMT
The surgeon nods. The EMT pushes Phoebe toward O.R.
Phoebe
She looks down at her full-term belly under the sheet, surprised by what she sees.

As the gurney disappears through another set of doors:
Int. hospital - Operating room - Minutes later
Two Doctors assist. All wear surgical masks and caps
Surgeon
The FIRST DOCTOR a black woman, hands him a scalpel as the surgeon lowers the blade to Phoebe's belly...
Angle - Phoebe
Hooked up to a nasal oxygen tube. she lies in bed with a raised sheet blocking the surgery from her view. Phoebe looks pleadingly at a kind NURSE by her side.

Nurse
Phoebe, terrified, looks down at the sheet
Phoebe's POV
SILHOUETTES of the surgical team can be seen working their hands inside Phoebe's stomach.
Surgeon
The second doctor helps pull open Phoebe's stomach.
Angle Phoebe
Closes her eyes, looking sick

The nurse takes her hand. Phoebe fights back tears

the second doctor cuts the umbilcal cord. the surgen lifts a newborn boy above the sheet

The Surgeon turns to hand the baby to the first doctor who has removed her cap and mask to reveal...THE SEER. Phoebe reacts in Horror
Phoebe (Continued):
The Seer takes the swaddled newborn into her arms then she looks at Phoebe and smiles

The Seer Flares OUT with the baby. as Phoebe screams.
Hospital doors crash open. a Handheld Camera follows a gurney wheeled by two EMT's. PHOEBE lies on her back under a sheet, stomach swollen, body wracked with pain.
This can't be happening.... this isn't happening.
What's going on?
Abrupted placenta... possible prolapsed cord. She's five centimeters dialted
No...wait! I'm only two months pregnant
She's full term
No... I'm not You're wrong
Nasel Oxygen, please. We're less than a minute from skin to baby. Scalpel....
Where're my sisters did you call them?
There was no time
Uterine incision. Another streach please.

A silhouette of the surgeon slowly pulls out the baby. the first doctor holds up a towel, ready.
Shoulders... and...he's out Would you like to see your new boy
her tears turn to joy, then relieved laughter.
